Genomics of Vitis biodiversity for next-generation breeding of grapevine-rootstocks

You will be welcomed in joint research unit Ecophysiology and Functional Genomics of grapevine (UMR EGFV) located in the surrounding area of Bordeaux. The EGFV gathers a wide range of interdisciplinary skills, from ecophysiology to molecular physiology, through biochemistry and genetics, in order to study functioning of grapevine and the factors determining the quality of grape berries. The EGFV joint research unit offers the necessary scientific and technical environment for the postdoc project. /

Viticulture is facing new challenges in the context of global change, where we can expect more stressful environmental conditions. The choice of rootstock is a potential leverage for vineyard adaptation to future environmental conditions as we can improve plant performance without modifying the scion variety, and consequently wine typicity. However, most of the rootstocks currently used today were selected more than a century ago and these rootstocks have a narrow genetic background, which could compromise their adaptation potential. Thus, there is a scope for innovation in grapevine rootstock varieties by investigating wild Vitis species.

The postdoc position is associated to the project VITOMICS. The objective of this project is to identify the molecular determinants (at genomic and transcriptomic level) of key traits which could be used for breeding grapevine rootstocks using a wider range of previously unexplored wild Vitis species. In this project, reference genomes for highly heterozygous wild grapevine species will be produced. This will allow us to survey genome structural variation and genetic polymorphisms in the regions of interest (identified through a QTL meta-analysis and RNA-seq study in roots under drought conditions). In addition, we will propose intermediate traits (transcripts) linked to complex root phenotypes. The results of this project will provide tools to accelerate the screening of desirable traits in rootstocks.

You will be in charge of:
- Identify Differentially Expressed Genes (DEG) in response to drought in roots of wild Vitis species from RNA-seq data.
- Identify genetic polymorphisms between different Vitis species from whole genome sequencing.
- Participate in a QTL meta-analysis for Vitis species.
- Inspect genomic variation of regions of interest between genomes of Vitis species.

Special conditions of activity: The activities will mainly imply computer work and occasionally field or lab work could be necessary.

 Recommended training: PhD in genomics or bioinformatics.
 Knowledge required: Quantitative or population genomics.
 Appreciated experience: Previous experience working with NGS data will be appreciated. Record of scientific publications from previous work.
 Skills sought: interest in understanding the genetic basis of phenotypic variation in plants, team-working and independent thought.
